For one thing, Jeffrey Dean Morgan is Thomas Wayne. I don't think they're going to make a series of Batman movies with Morgan as the star.
If they use it to change Bruce's face, it would be bizarre and make no narrative sense. Why would time travel change someone's face?
Most likely if Affleck walks they'll just recast without giving any story reason. Because why bother? It happens all the time. What studio would care enough to retool a movie's story to satisfy the continuity pedants? Even Marvel didn't give a shit about that every time they lost actors.
